When doing mixed media with ceramic tile or stone tiles, I make plywood squares that are the same size as the tiles and install those plywood squares along with the wood first. Then I sand and finish all the wood. Then it's time to install the tile so I remove the plywood blanks and use the correct adhesive to set the tile. I usually allow for a small grout joint. Before installing the tiles though, I apply an additional coat of floor finish to the edges of the wood to help prevent them from absorbing moisture. I prefer grout as it's easier to use but the latex sanded caulking would hold up better I think.
