I have a hardwood floor that's about 12 years old (I only got the house for less than 6 months, floor was there when the house is built 12 years ago). I was told that I have a nature finish in my floor, but I am not sure why it is so yellow (or golden brown now). Is it because floor will change color over the years? Or is it because of the finish they applied? I had trouble to find a new white oak floor to match the exisiting color as I am trying to replace the water damaged part. All the new floor I can find is in lighter color, if it is nature finish, so my other question is whether the new floor will change color over the years and eventually match my old floor?

Yes, Oak ambers, or yellows, as it ages. Some finishes may yellow as well. You could install new prefinished boards and expect them to amber over time, but if the other floor has experienced changes in the finish color, the may never truly blend. You would probably be best served by replacing the damaged boards, then sanding & refinishing the floor as a whole.
