The joist run form the left to right or right to left of the floor plan, I was thinking of starting at the smaller room and staying perpendicular to the joist. Now the only problem that I have is the hallway, if I stay perpendicular to the joist that area is only 3' wide, will this look good?
The first thing I noticed with this floor plan is I don't see where the front door is. I would install this all perpendicular to the joists. The hall will not be a problem as this will visually make the hall seem wider and if it is only 3 feet wide that would be a good thing. The general rule of where you start is generally that you go from critical measurements to non critical measurements for example if you were butting up to ceramic tile you would want to start there with a full board. From your floor plan I don't see any critical factors.
You could also install the flooring diagonally to the joists. It is a little more challenging but the result can be stunning.

Sub floor: 2 layers of plywood. the first is 1/2 inch and the second 3/4. the reason for the 2 layers is that i had to remove the particle board and replace it with the 3/4 to bring it back to level.
Hardwood Floor: Bruce 3/4" Gunstock. I have not decided if I will be going with the 2 1/4" or the 3 1/4 wide"
Bring it back to level with what? The 3/4 inch flooring should bring it back to level.
2 1/4 Bruce Gunstock I installed. 2 1/4 is stronger floor as it has cleats or staples every 2 1/4 inches.
