There's a tendency to put water-based on too thin when people are first learning to use it. I'm thinking that the first guy may have encountered some water jobs where he cut through a badly-applied finish, and he decided he wouldn't risk that again.
I'm getting the feeling that the floor company that's telling the customer that rough is 'just how it is' with water-based may be a company that doesn't want to risk any abrasives on the coats. They don't put it on thick enough, so they know they might cut through. Buffing it with a maroon pad is not going to smooth out the coats.
You wouldn't need two coats of street shoe on your floor. One coat on top of what you have will be fine--provided someone cuts the existing with 180 to 240 sandpaper discs.
