If I am installing over tile, what would be the best thing to smooth over
a chiped vinyl square. All the others are sound, just one is broken in a corner.

If your putting plywood over the the vinyl tile then dont worry about it, a chipped corner will not telegraph through plywood.

No, he asked what is UNDER the vinyl. 5/8" plywood then vinyl flooring.
Soon to have #15 & 3/4" solid wood on top of that.

So back to my original question... for the few spots that have a chipped tile, what do I use in its place to make it level?

Cut some of that felt to the hole and staple it in. Use two layers if one doesn't get it.
