I would not recommend using the waterbased stain. Waterbased stains do not work nearly as well as oil based. Make sure you do a great job sanding, or every machine mark will show. Minwax oil based stains work well.

Generally, the dies used in home improvement stores and paint stores are compatible with both water based bases and oil based bases. Either way, all these stains are made by adding dyes.

But it sounds like you want Mixxwax polyshades which is a tinted urethane (oil base) .If you simply stain your pine floors, you can expect to see ever imperfection and you will also notice blotchiness as stain has very uneven grain and density.

Another more exotic and effective way to color your pine is to sand, seal the flooring with dewaxed shellac thinned 50% with denatured alcohol and then stain with an oil based stain like minwax. Then begin top coating.
