I pulled up the carpet and pulled out the tack strips. Where the nails were left quarter size divets(sp?) in the concrete. Nails took some concrete with them upon taking them out. Do I have to fill these holes in or is it OK since they are so close to the the edge of the room(next to the baseboards)

I will be laying engineered Brazilian Cherry/Jatoba with Bruce's everbond glue.

Also, other than scraping the floor do I have to do any other cleaning to the floor prior to starting. Instructions say to clean the floor but not to use solvent based cleaners...

I found that hitting the nails first with a hammer resulted in smaller size divots. I didn't fill any of the divots I made.

I vacuumed and kept a whisk broom nearby.

those type divots don't matter. They will be filled with glue during the install

Along the walls, I don't make it perfect but, Usually there will be floor prep. In todays built homes, the contracted tape and float crews along with the painters, make floor prep a hard, dusty chore.

I scrape down to a residue in the pores of the concrete, and encapsulate the entire slab with ARDEX SD-F, after I've filled the low areas, out of flatness specs of 3/16 inch in 10 feet., as I'm skim coating, I do fill the tackstrip pocks, especially across transition areas.

Glue is more expensive then floor patching compound.
